The marble counter in my bathroom is badly stained and the stains can’t be removed. Can I tile over it and what’s the best way to do this?

you could but I would assume that there might be a product capable of lessening the stains or at the least uniformly staining and sealing the entire slab again, to hide the stains. I say this because I really like marble and it would be more valuable than the tile over it.
But, in order to tile over it, you would want to thoroughly rough the surface of the marble with a tool like a side grinder, with a stone cutting blade. Uniformly creating a rough surface on the marble top would be easy by moving the spinning blade across the counter top in a side-to-side motion. But be careful! Side grinders are very powerful, and when the blade is spinning it is capable of easily cutting through bone, and it will quickly pull in any fabric that it touches (i.e. shirt sleeve). So, once the top is roughed, I would then make shallow vertical cuts in a grid like fashion on the counter top, about 4-6" apart and about 1/16"-1/8" deep, to receive the mortar when I install the new tile. I would then proceed as normal with the new tile installation, as if I were doing it over a cement board.

8/12$ a s/f but it depends on exactly what your doing. This won t include prep or any materials, this is labor only for marble.
I consider marble tiles a ceramic product and charge much less. But I m assuming you mean marble as in the stone product.

St. Petersburg Florida 3×6 Subway tile shower, wainscot & ceiling, 1×1 Glass tile, 16×16 Carrara marble custom master bathroom.

we ripped out the old out dated bathroom. installed new cement board on the walls & floors.
used Laticrete Hydro Barrier and a liquid surface waterproofing membrane, did a divot method at the clamping ring drain to tie in the waterproofing to the drain. we then laid out the 3×6 subway tile to achieve the best look and full tile in the corners. Installed the tile on the tile shower wall, wainscot & ceiling. created a custom niche with glass tile on the back, custom white Carrara marble shelves in the niche and 2 corner soap shelf’s. then we installed the glass tile on the shower floor and installed the Ebbe drain. put in the 16×16 White Carrara marble on the main floor. one area of the bathroom needed SLC (self leveling cement) co the marble floor with end flush with the wainscot cove base. installed the marble door threshold and shower curb sill. then once dried we grouted it with Laticrete SpecraLock Epoxy stain proof grout in #44 bright white
